At the Department of Immunology and Microbiology, Faculty of Health and Medical Sciences, University of Copenhagen, a position as Academic Research Officer in Bioinformatics is available as soon as possible.
Who are we?
The Department of Immunology and Microbiology runs a core facility for flow cytometry, single cell sequencing, and an in vivo imaging (IVIS) facility https://fcsc.ku.dk/ providing services for approx. 400 users from the Faculty of Health and Medical Sciences, the Faculty of Science, regional hospitals, and local biotech companies, each with their different areas of specialization.
You will meet people with very different tasks to be solved on our instruments. The people using our instruments are on very different levels in their careers: students, postdocs, and faculty members doing both basic and clinical research. Each user has a very individual approach and knowledge about the technology they use, and you should be able to understand the users’ different skills.
The department is responsible for the “Master in Immunology and Inflammation” education. This education attracts primarily foreign students with a background in immunology, and approx. 30 new students start every autumn semester. The education is under reconstruction as we wish to introduce a bioinformatics course for the students, and assignments in bioinformatics in the adjacent course of the education.

Much of the daily work is done independently as to how the assignments are performed, planning the tasks together with the users that request our help, and solving problems that suddenly emerge and need to be handled.
We are looking for:
You will be part of our team that includes three full-time staff members and its leader, Professor Jan Pravsgaard Christensen. The team plans the daily tasks together, and we expect you to be part of this team.
The facility is constantly expanding or changing, so we can offer new instruments and protocols. We expect that you will take part in this development work, which requires testing, optimization, and validation of new protocols in agreement with the daily leader.
Qualifications:
Education as Master of Science or equivalent education, preferably supplemented with a PhD. You have documented experience in sequencing related bioinformatics. Your approach to the position should be service of users, their experiments, and development of the facility - not your individual research. Thus, you need to be welcoming and service-oriented and able to work independently and meticulously.

Terms of salary and employment:
The employment as academic research officer is a full-time position (37 hours per week), and the starting date is as soon as possible. Employment will be in accordance with the provisions of the collective agreement between the Danish Ministry of Taxation and AC (the Danish Confederation of Professional Associations). The monthly salary will be based on the number of years of work experience (seniority) with the possibility to negotiate a salary supplement based on prior experiences and qualifications. The employer will pay an additional 17.1 % to your pension fund.

- Develop a course in bioinformatics together with the department’s faculty member, and teach this course
- Take part in the development of bioinformatics assignment at our different courses at the “Master of Immunology and Inflammation” in collaboration with the course managers
- Assist users in the core facility with design of single cell sequencing experiments on our 10X or Rhapsody platform
- Assist users in the facility with analyzing their single cell sequencing data buy guiding them through Cell Ranger, Seurat or similar software
- Assist users in the facility with design of pipelines for analyzing single cell sequencing data
Much of the daily work is done independently as to how the assignments are performed, planning the tasks together with the users that request our help, and solving problems that suddenly emerge and need to be handled.
We are looking for:
- A person with some knowledge within immunology since many tasks are within this field
- A person with documented experience in teaching in order to be part of our teaching staff at the “Master of Immunology and Inflammation” courses in bioinformatics
- A service-minded person so that the facility can provide the best possible service for the users of our instruments or services
- A person with proficient programming skills in R and/or Python to create bioinformatic pipelines from existing tools
- In-depth experience with the use of command-line based bioinformatics tools for analysis of NGS data
- Preferably a person with experience in analyzing single-cell RNAseq data via 10X Cell Ranger, Seurat or similar software
- Experience with NGS library preparation, PCR and qPCR is a plus
- A person with experience in sequencing on an Illumina platform.
